Horse stall subfloor question

Hi all,

My wife and I recently adopted mini horses. We want to fix the floor of their little barn area using a few inches of 3/4" gravel and horse mats. My question is, do I have to dig to build the layers of gravel, or can I start the gravel on the ground and wrap it with wood? I ask because the current floor is dirt but has a large amount of thick roots that would be nearly impossible to get through
